Fan whirs and clicks incessantly

My Alienware Aurora R1 recently had a windows 7 Ultimate 64 bit reinstall to recover from a virus (whitesmoke). Now there's a fan whirring and clicking repetitively in a 5 second period. I have reinstalled all the drivers according to http://en.community.dell.com/owners-club/alienware/f/3746/t/19456527.aspx and the BIOS is up-to-date. I also installed the video card driver via the Dell driver download site and Device Manager in Windows. the only thing I couldn't get to install was VBIOS via a bootable CD-ROM. It says device not detected. The graphics card is an ATI Radeon HD 5970.

Any idea what I can do to stop this whirring and clicking of the fan? it not doing this until I reinstalled windows. But now it's just very annoying.

Thanks for your response. I figured out that it wasn't a fan, it was a hard drive that was near failure. I've disconnected the drive and the clicking sound went away.

Which fan is it?

When do you hear it?
