FWIW, I've had some success in using USB scanners with the Z90D7 / WES7 thin client.  I was able to install drivers for the AVision 210 sheet feed scanner, and the handheld Metrologic barcode scanners worked by simply connecting via USB.  Both were usable via published XenApp applications. 

The larger issue you may face is with getting your customized OS image, with any necessary drivers, into a usable form that can be applied to many thin clients.  This is where the WDM and/or WCM management software come in, and introduce a mind-numbing degree of complexity, inconsistency, poor documentation, bugs and workarounds.
