Content redirection via XenApp not working with FBWF enabled

We have several Z90S7's running Windows Embedded 7. We run IE local but when a site has a link for a .pdf, we redirect that to a published app running on XenApp. During our testing, we determined that if FBWF is enabled, we're prompted to select an application or save the file. If FBWF is disabled, everything works perfectly. Does anyone know a fix for this? Should I put an exclusion within FBWF? If so, how?
