As far as I know they both 'see' each other so can't act independently except if you disable 1 hd. Do you have 2 os options to boot from?

Yes i have 2 OS options to boot from. Somone said that if i use a commercial partition software (partion magic, etc) the 2 OS will be independent and they will not be able to see each other.

i used partician magic on my old comp and it works fine with two OSs and they do work independently.

Would i have to do a clean install and remove my fdisk partitions from both hard drives or could i use paertition magic to reformatt one of the hard drives that i have a OS on and reformat that drive with partition magic?

i dont know.
 
when i did mine, i was working with a blank hard drive anyways, so i never tried to do it without formatting. sorry i couldnt help more, good luck
