Do you have Virtual Hot Spare space enabled? It also hides as dark matter from df.

Im guessing it has something to do with the protection scheme you've choosen and the stripe size... And how isilon deals with files smaller than its stripe size...

Some size is used by system partition rest you can compare output from both commands
isetta-2# df -h /ifs
Filesystem Size Used Avail Capacity Mounted on
OneFS 5.0T 691G 4.3T 14% /ifs
isetta-2# df -h
Filesystem Size Used Avail Capacity Mounted on
/dev/mirror/root0 989M 483M 427M 53% /
devfs 1.0K 1.0K 0B 100% /dev
/dev/mirror/var0 989M 110M 800M 12% /var
/dev/mirror/var-crash 1.9G 327M 1.5G 18% /var/crash
/dev/md0 62M 470K 56M 1% /tmp/ufp
OneFS 5.0T 691G 4.3T 14% /ifs
/dev/mirror/root1 989M 474M 436M 52% /root/lkg
