According to the table 1 (Supported VMware ESXi versions), both version of vCenter and ESXi is same. If the ESXi 6.0 U3 is managed by vCenter 6.5 U1, RP4VM 5.1 is not supported ?

There's a vSphere column in the table which covers both.

No, RP4VMs 5.1 supports both 6.0 and 6.5 (vCenter and ESXi) so that would be a supported configuration.
