Are you by chance using the "flat file" for your database? If so, there is a 2 GB limit (and 30 days of data collection) for that...
You would need to switch over to utilizing something like MySQL or Microsoft SQL that has the ability to utilize a larger database size.
Below is the supported list for your current Enterprise Manager version, although you may want to just to setup new EM server with the latest version of EM and one of the below. All of the Express versions of MS SQL are still free and I would go to the newest you are able to because it will give you the best support and longest history (10 GB for MS SQL 2012 Express).
Copilot Support "might" be able to help you move your data over from the flat file but I'm not completely sure since it's run out of space at this point.

• Microsoft SQL Server 2005
• Microsoft SQL Server 2005 Express (limited to 4 GB)
• Microsoft SQL Server 2008
• Microsoft SQL Server 2008 Express (limited to 4 GB)
