Things changed after updates were installed!

Hi,
I have a couple of questions/concerns about my new Inspiron E1505 with Vista.  I use mobile broadband for my internet so it is not always hooked up ...therefore all of my updates (windows, mcafee) all happen at the same time when I connect to the internet.  The other day I think something happened because now things are not running as well.  I have tried system restore but that didn't work.  I tried getting computer back to factory image (didn't work b/c I have already done it before).  I also got rid of Mcafee because I can't stand it and downloaded Trend Micro (which I used on my previous computer) but just the antivirus, I was not able to download the firewall because it would continue to kick me off the iternet when I tried to download it. 
 
Anyways, here are the things that seem to be different, not sure if they have anything to do witheach other.
 
1.  When I first turn the computer on and the windows logo appears, the sound and logo both shake.  This didn't seem to be the case if I didn't have either mcafee or trend micro installed.  I noticed this in between uninstalling mcaffe and downloading Trend Micro. And the font might be bigger on those startup screens, kind of like it is going to run in safe mode. 
 
2.  When I switch between websites in IE the pointer shakes or blinks...a lot.  I researched this on the forum and many people suggested to turn the protected mode off.  But what does that mean regarding security issues to have that off?
 
3.  My battery light on my laptop blinks a lot more than it used to.  Not a big concern but just noticed it. 
 
4.  Itunes definitely does not start up as quickly, nor does it import as fast as it used to.  Right after the whole update thing happened, it froze during importing a cd, but that hasn't happend the past couple of times. 
 
I might have messed with the "run as administrator" on some programs  because I read it on forum but I can't remember nor do I really understand that issues.
 
Anyways, any help to get my computer running the way it was would greatly be appreciated.  Oh and I did a full scan and there does not seem to be any viruses or malware.
