"Cluster has disks from two EMC boxes. How do we do that? "
Because you want to migrate between EMC array devices, PowerPath Migration Enabler will be the best option.
" What version of powerpath should i use?"
In terms of version to use, we always recommend using the latest version which is 6.0 (GA Dec 8, 2014). As it was mentioned before (dstratton), starting with PP 5.7.x (includes 6.0), PPME feature does NOT require a separate license as it used to in older versions (5.5.x and below). Additionally, a major change was the introduction of "nondisruptive" migration in cluster environment. What i mean about "nondisruptive" is that now, there is no need to shutdown nodes to perform the migration (2008 and up clusters).
" Is there any document telling the issue step-by step? "
Yes, the PPME User Guide has examples of cluster migration and the steps to take, I highly recommend looking through it as was mentioned (dynamox).

for PPME PP versions 5.7.x and for PPME PP versions 6.0
6.0 is the latest and alot of customers using 5.7 sp4 still
difference is that in PP 6.0 no seperate PPME license needed anymore, but if PP 5.7.x or lower version will need seperate PPME license to use PPME.
outlines steps to perform, prereqs post migration etc.
