Shortcutting issues in Notes
Anyone come across a problem with EX 4.8 SP1 were shortcutting and searchings aren't functioning correctly in notes.
Done a clean install and everything but these 2 functions seems to be working. The notes.ini files in an alternative location on the clients.
Also I know there is a problem because we are getting .nex files in the emails.

Having NEX attachments is a classic, it could be caused due to many reasons. I could not document all of them here but if you will search powerlink.emc.com I am sure you will find out how many things can cause this.
The first thing to check is that shortcut support was installed properly on domino and initialised without any errors. Then make sure that queries are being passed on to EX server as IIS queries from domino. There should not be any connectivitiry issues.
When you say searching is not working, did you mean you cannot get search results or you meant you can get search results but could not open messages from search results ? Both are two different scenarios and more details we have, the better understaning we will have.
In case you need quickfix, then I would say engage EMC EmailXtender support as they can check all the things in one shot for you.

See heres the thing, everything WAS working perfectly, then over a 1 week it just stopped. Other then a reboot of the EX server after the problem was noticed nothing changed in the environment.
I've tried some further troubleshooting and made the following observations:
- A network analysis on the EX server relieved no HTTP requests between the domino mail server and EX
- The EXshortcut.nsf file is not growing when achieved emails are opened
- When a nex file is opened it returns a text file with the MessageID for the archived email
As for the search it loads the plugin on the non-roaming users machines but doing a search yields 0 results.
Personally I agree with you and I believe its a problem with the EXnotes shortcutting function, but I've check the Notes.ini and bounced the server with no success. EX event logs free/warning free.
Suggestions?

HTTP request is meant to go from Domino to EX. If EX is not recieving the requests then issue is at the Domino end.
I would suggest, bringing domino down, rename ExShortcut.nsf to org_ex_shortcut.nsf, bring domino up, look at the consol during startup to make sure that new database gets created and also check the initialization message for shortcut library.
if there is any error message you might want to check to be sure that what is causing it.
Also check EmailXtender Shortcut contact's fields in NAB, under MISC there is the EX server name given make sure that is correct.
If domino is sending requests and they are not being honored you should see HTTP error messages in domino consol. If no error messages and no requests on EX server you need to check shortcut support installed on domino.

You can also check the rights given to the Databses i.e. for Shortcut.DB and exjournal. There should be the emailxt account with person/manager rights and also account created for emailboxconnection with person/manager rights. In case you have multiple mailbox connections and users add all.
Also you can bring domino down rename shortcut.DB and exjournal and restart the Domino and emailXtender servers.
After reboot shortcut.DB and exjournal.nsf will be automatically created. Check again them for rights.
You will require to cut paste the messages from old exjournal to new exjournal if any, so will not miss those messages from indexing.
