Search plug install kit can find notes and exchange together. If it will find notes DLL's sitting there It would try to register itself with the notes.ini as well.
I have test environment where outlook and notes are on the same box and search plug-in works on both.
In your case I would suggest uninstall search plug-in, uninstall anything from notes, make sure no DLL or reg keys are left for search plug-in and then restart machine. After restart install search plug-in and test.
