If I understand you correctly, it is probably a screen refresh change.
Video cards and/or monitors can cause the picture to flicker especially when the display changes dramatically or between formats(2d card to 3d card, or 16-bit to Opengl 32bit, etc...).
It could just be your videocard initializing in windows too.
the C:/logo*.sys and C:/windows/logo*.sys files are the ones that set your splash screens. If you look in msconfig, you will probably see many video programs starting... or something that 'touches' video (like Dr Watson or something).
as a test, you could try setting your default windows display to 256 colors or boot into safe mode and see if the problem persists.
