Slow machine once booted up!

Hi!
For no reason at all my machine has started to run really slow once it has booted in to windows, if I do a Ctrl+Alt+Del CPU usage is very low and so is memory usage. Ive used CCleaner to clear out a lot of junk from the boot up settings but this hasnt helped either. Ive defragged and still no improvement on the boot up speed.
 
The machine used to start up really quickly. Ive also noticed that while booting up the screen goes off and back on again.
 
The only thing I have changed on the machine since I got it was to add 2 500Gb Hard disks but these are just storage and don't have any system files on them so it shouldnt affect the booting up of the machine.
 
Can anyone give me any ideas what might be causing this? My system spec is below in my sig.

    Check for malware
     
    Run these programs and scans.  Let them fix anything they find
     
    SUPERAntiSpyware       http://www.superantispyware.com/
     
    Spybot Search and Destroy 
      http://www.safer-networking.org/en/download/
    Update it before running.
     
    Housecall      http://housecall.trendmicro.com/
     
     
    Also check msconfig.  Disable everything not needed to run at startup
    Start/Run and type in
    msconfig
    OK
    Startup Tab
    Keep the page open then go to one of the links below. They will tell you what all the entries are and whether you can disable them or not. They will also identify any malware.  Disable everything which is not needed to run at start up

    Read the Key at top of page. Use the Search box to check all your entries

    When you reboot you will get a message saying you have started in "Selective Startup"  Click "Don`t show this message again" then OK
