Big one here

Ok, not only am I messing up my own computer, now I'm messing up my friend's stuff as well. I DL'd Spybot Search and Destroy for him cause he had tons of spyware on his CPU, I ran it, deleted a bunch of spyware, and restarted. Now, startup and shutdown (if they work) take 5 minutes longer, the taskbar has disappeared completely, hardly anything is functioning, and I can't even select system restore (you can click it, but it doesn't respond). Gonna need some big help with this one, if anybody has some advice, I'd be more than grateful.

Somehow, even though it is extremely unlikely and insane, spybot must have deleted important win directory files. Maybe his spyware lodged into really important files. Only reccomendation I have is to do a fresh clean full install. Reformat the harddrive and reinstall windows, that will fix all problems.

I'm not a Spybot expert, but I believe Spybot creats a backup by default. You should be able to tell it to restore whatever it removed.

But I've never seen Ad-Aware or Spybot remove anything that it shouldn't (assuming you remove only those things in red in Spybot).

For more expert advice on Spybot and other anti-malware applications, post over on the Virus Info and Removal board.

You can reverse Spybot's deletions by simply opening and click Recovery.  I agree with ddeerrff that it is unlikely an important file has been deleted - Spybot and Ad-Aware must be being run megatimes a day without error.

It could be that Spybot deleted part of some spyware but the rest is still on the pc and is looking for the deleted portion.  If Recovery does not work, try running Spybot again or try Ad-Aware in addition.  This is a longshot but it sounds like you do not have much to lose.

S&D has the option to run at system startup. Especially, if you've had multiple spyware. Be sure you unchecked  the box for the Windows startup option. Just a thought.
