The best way to truly clear the configuration on the Perc 4/di is to remove the hard drives and disconnect the external storage. Boot the server to the Perc 4/di CRTL-M Configuration menu.
Choose Configuration > Clear Configuration
Power down and reconnect the hard drives. The newer controllers no longer prompt for a NVRAM mismatch, it will just read the configuration from the disks.
Just an update... I followed your instructions and, upon reboot, the NVRAM was automatically rebuilt from information on the disks. Thanks for your help.
