For long term, introducing sourceone might be a viable solution. If you have existing support contract your account manager/EMC partner can help with getting licenses converted to sourceone.
I saw some customers moving shortcutted mailboxes over to exchange 2010. I would suggest consulting EMC professional services or EMC partners.

Exchange 2010.
It appears I have to move the mailboxes back to the Exchange 2003 server, restore the shortcuts, then move the mailbox back to Exchange 2010.

Are we talking about EmailXtender or SourceOne?
Exchange 2010 is not support in EmailXtender.
SourceOne is supported and EmailXtender is supported in Co-Existence Mode with SourceOne.
