I've been using SCOM for the past couple of years and it does a pretty good job.
It does require a fair bit of effort to come up to speed though and maintenance is high also, but it will do what you want.
The agent allows custom scripts to be run against the boxes.
The UNIX/Linux guys swear by Nagios as the supreme monitoring s/ware (and it's free) but you need to be good at scripting in Russian to do well with it.
