How does the Clariion deal with disk fragmentation? Do I need to defrag through Navisphere? In Windows (per server)? or both?

File defragmentation has to be handled at the operating system level. Block storage devices (CLARiiON or otherwise) have no context/concept of files. Files and where they are located (and possibly fragmented) are managed by the operating system - the block storage device essentially only receives raw read and write requests from the OS.

There is one type of defrag operation that a CLARiiON array can perform, specifically with regards to LUNs within RAID Groups. If you create multiple LUNs within a RAID Group and then delete some of them, Navisphere allows you to initiate a RAID Group defragmentation that will maximize the contiguous free space that exists within the RAID Group (to be used for creating new LUNs). This defrag operation occurs only at the LUN level and has no effect on individual files.

There will be an impact, but if you set the defrag speed to low, this is minimal (but it could take a week or so)
