There are a few key questions to think about. Are you going to run both the McData and Cisco switches together interconnected for any time or are you just going to replace one with the other? If you plan to interconnect, you need to look into with interop mode you want to go with (1 or 4).
Next, I'd recommend reading the EMC Topology guide (out on Powerlink) and it provides a variety of interop scenarios and the basics of how to do them.
As previously stated, I'd recommend checking and upgrading hba drivers, OS patches, etc. to get the configuration as updated as possible. This will help to rule out known issues with old drivers, OS versions, etc.

Next you want to ensure that the configuration you plan on creating if you are interconnecting them is supported by EMC (Support Matrix or Elab Navigator on Powerlink) and Cisco (http://www.cisco.com/en/US/docs/storage/san_switches/mds9000/interoperability/matrix/intmatrx.html).

I just completed a very similar migration.
I moved Clariion SP ports first, rezoned hosts via IVR, then moved the hosts at an agreeable time to the owners, and rezoned native Cisco.
You can pre-zone if you use cli - saves you lots of time when you cut over sp ports or DMX ports.
What are your host os types and hba types? I did find that downrevved versions of hba drivers and AIX odm drivers will cause you issues.
