I do not know why the indexes backup are slow in you environment.

Have you tryed to launch from Backup Server:
#nsrim -X
#nsrck -X
#nsrck -L6

You can storage indexes separatly if you create a pool, where you indicate as value 'index' and enable devices belong to LTO2 partition (other jukebox). You have to label a volumes for this new pool for index.

It depends why do you wait for index backups to complete. If parallelism is the issue then using LTO2 partition won't help obviously. Otherwise, you may wish to redefine pool policy in respect to index and bootstrap and that should do the trick.
