Can I confirm with you, you're unable to from A server subnet 40 ping B server subnet 41?

Are the servers you have Dell PowerEdge, if yes, what model are they? Do you have the NIC DPN#? The DAC cables, are they generic or Dell? 

Can you do a #show tech. 

For now I would just be happy having it work like as unmanaged switch at 40Gbe. RoCEv2 can wait.The last managed switchs I worked with were the old 3Com SuperStack3 4900sx, years ago.

Servers are R730s w 2x E5-2680 V4, 1TB lrdimms, and with multiple dual port ConnectX-3 Pro NICs (MCX314A-BCCT), 2 meter Mellanox DACs, connected to the S6100(4 x 16 port 40gbps modules). The regular client traffic happens in 192.168.1.0, 192.168.2.0, and 192.168.3.0, on standard gigabit. This is meant to be a backbone for server only traffic.At this point, I am thinking of only using a single subnet, and have the switch do DHCP. As I said above, I'd be happy for it to work the same as an unmanaged switch for now. Worst case I go back to just direct connecting the servers in a mesh. It was working before I threw the switch in.

The end goal is to serve of some NFSv4 over RDMA from the storage server to the compute servers.

Hi, hmm to be honest this might be advanced for me. but when I read your first post you mentioned all active interfaces are in VLAN1. But if 40GBe NIC interfaces are not in VLAN1 then the ports may not be able to communicate with each other. You can check if the NICs are in the same VLAN and configured properly. And might be a firewall that can be blocking between servers.

All ports are added to vlan1 as untagged. There are no firewalls. Like I said, server to server direct works great. If you can let me know how to configure the S6100 to act like an unmanaged switch as far as the 64 40GBe ports go, that would be awesome.

Would you confirm which ports you're testing on and how you are doing the test? I ask as it would appear that FortyGigE 1/1/1 is up, line protocol is up, which shows that this port is transmitting data. 

Also on a side note, normally we are not able to support with initial switch  configuration, so you may want to consider calling in to support.

OK then. I was hoping to avoid it, but I guess I'll do a factory reset to make sure any of my previous messing around is cleaned up, and start with the serial console connection again. Seems like a waste of time, if there is a straight forward way to get it to work as an unmanaged switch for now.

Actually, it turns out I hadn't saved the running-config to the startup-config, so I just cycled the power, and it was back. It's working fine now after only setting "no shutdown" on the ports I want to use.
