Since you are missing the java runtime you can try installing just that from the iso file for EKM. I have seen at times that it can work & fix the issue but most of the time a reinstall is needed. Here is a link to the ISO & to the EKM install guide.
That did the trick! Turns out I had downloaded entirely the wrong ISO. I reinstalled the IBM Java Runtimes like you suggested and our encryption manager is up and running again.
