My computer keeps making these pop up blip noises.

My computer keeps making these pop up sounds but no pop up windows come up.  I'll be typing in Word, Excel, or just be sitting at my desk and all of a sudden I'll get these two or three blip noises.  Then, if I had been typing I'll have to click back on the screen where I was working to be able to type again.  Also, my icons now have a blue background to them.  I never changed this, so I'm not sure how that happened.  I've run several spyware programs such as spybot, previx, and xoftspy, but I can't seem to get rid of the blipping noises.  I was infected with a drivecleaner virus, but I think I got rid of that.  Most of the virus programs I've used found things in the system32 folder or in temporaryinternetfiles/content.ie5    I also noticed that when I was deleting cookies and temporary internet files, that my computer visited web pages at all hours of the morning when the office was closed and no one was on my computer.  Please help.
