For Linux (and each of the other supported Unix OS's), the agentID.txt file (case-sensitive) by default is only read from the root ('/') of the file system.  If you prefer a different location, as described in the document, then you can set the env variable: EV_AGENTID_DIRECTORY.  It also walks you through the required contents of the file.

What it doesn't mention though, once saved, you'll also want to restart the Unisphere Agent which on a Linux system can be accomplished as follows:

/etc/init.d/naviagent stop

/etc/init.d/naviagent start
