system configuration utility pop up on reboot

Every time I reboot, I get a box that pops up.

It says: System Configuration Utility on the top of the box.

In the box it says: You are using the Selective Startup for troubleshooting your system.

How can I stop this pop up every time?

Put a check in the little box that says "Don't show this message on startup" (or words to that effect), and press OK.  It'll stay away until the next time you make a change to the System Configuration Utility.
