If you are doing a fresh re-install, then delete the RAID array, recreate it to include the drive you want to add, then install on it. If you are not trying to conserve some data, then there is no reason not to re-create your RAID array. Depending on your controller, you can probably begin to re-install by simply booting to the Windows DVD. Worst case ... you will need to get the RAID driver from the support site for the controller that you have.

I would still recommend deleting, recreating the OS RAID 1 array before installing 2008. After 2008 is installed, then install OpenManage Server Administrator and use it to configure the two new drives as a Data RAID 1. If at any time the 2008 install becomes corrupt, or the OS RAID 1 becomes corrupt or fails, then the Data RAID 1 will stay completely intact, unaffected by either the Server 2008 failure or the OS RAID 1 failure. You could recreate your OS RAID 1 and/or reinstall 2008 on it and not affect the data on the Data RAID 1.

I'm not sure I understood what you were trying to do. Did you already have Server 2008 installed, and you are trying to re-install without destroying existing data on partitions D, E?? If this is what you are trying to do, then don't recreate the RAID 1, as everything (including D,E) on the RAID 1 will be erased. You will need to boot to the 2008 DVD, load the RAID driver*, then when Windows shows you the current partitions, delete C ONLY(!), then install to the Unpartitioned Space left behind by deleting the C drive. Server 2003 does not work the same way. The only way 2003 knows how to load a driver is from a floppy disk at the F6 prompt during Windows Setup. 1. In Windows, deletion of a virtual disk, followed by creation of a virtual disk without initialization may result in a blue screen when attempting to format. - Workaround - Initialization (fast init) of the drives before formatting will prevent this issue.
You mentioned "SAS", so I'm assuming you have a SAS 6/iR or a PERC card that the drives are connected to? If they are connected to a RAID controller, WHICH ONE? And are you trying to install 2008 32-bit or 64-bit??
Keep in mind that before you boot to the Windows DVD, you MUST configure and initialize the RAID array FIRST. This is done in CTRL-C for the SAS 6 or CTRL-R for the PERC's.
Alternatively, you can download and boot to the SMTD (Systems Management Tools and Documentation) DVD (follow the instructions for the download as it is a multi-part download that must be merged). This will load all the drivers for you, even giving you the option of configuring RAID as part of the setup:

If you choose to install directly from the 2008 DVD, configuring RAID is very easy. You simply enter at the CTRL-R prompt, hit F2 while highlighting the controller, then select your RAID level, select the drives to be part of the array (Space Bar or Insert), check the Advanced box, then the Initialize box, then OK. You don't need to (and shouldn't) change anything else unless you know what you are doing. Then use the following driver, as appropriate:

i am using PERC 6/i...how can i use USB flash drive to load the driver for controller. Is it also applicable in reinstalling windows 2003 server?

If you do not have a floppy there is a huge issue.

The F6 procedure needs to be done by a device seen at boot time from the CD which is why I still order floppy drives for servers.

Server 2008 can load drivers from USB, CD, and floppy. There is no such thing as F6 in 2008 install.
