Those instructions are for a laptop, so there is no battery that can be removed.

The instructions for the R9 are similar. It is called removing flea power: R9 flea power 

 

If the system boots up again and works properly then there's no need to worry about the BIOS update. A BIOS should only be updated if you experience an issue that is resolved by the new BIOS release, or you need a new feature that is made available in the new BIOS.

I managed to get it to work again remotely by following these instructions

However, she didn't remove the battery. Everything seems to be working fine now but I am not sure if all updates were applied correctly. I'm not on location so it's hard to check

Is this a common issue?

Actually the article I referred to had a link to explain on how to remove the CMOS battery in a desktop but anyway thanks for the link. I will accept your solution has it is directly related to the R9 and the steps I took to solve the issue.
