A raid card installed in X4 slot is NOT onboard. Typically these drives are SAS not SATA so you cant attach them to onboard. You also cannot attach SATA drives to SAS controllers and have them work.
The BLUE connector on the mother board is SATA 0 the black Connector next to it is SATA 1. The other 4 connectors are for Raid configuration.
Start with one drive attached to sata 0 and 1 dvd attached to SATA 1 with NO RAID Card installed. Raid Autodetect AHCI and advanced format drives REQUIRE F6 AHCI drivers.

STOR_all64_f6flpy_9.6.0.1014_PV.zip must be unzipped to a floppy disk or USB flash drive and pointed to during install. AHCI is required for booting SATA DVD Drives. All hard drives after 2011 and larger than 120 Gigs are ADVANCED FORMAT 4k sector 512e drives.
Intel® Rapid Storage Technology (Intel® RST) version 9.6 and newer supports 4k sector disks if the device supports 512 byte emulation (512e). The product name was changed from Intel® Matrix Storage Manager to Intel® Rapid Storage Technology (Intel® RST) beginning with version 9.5.
