In addition to what Alexandra_P stated, if you also want the passwords from Mozilla Firefox, before you remove anything fro mthe old syste, try using the add-on, Password Exporter. Export the password to your flash drive. Then after you have Mozilla firefox installed, the add the Password Exporter as one of your add-ons. Now import the passwords from your flash drive to mozilla firefox and all your passwords are back.
For Internet Explorer, easiest to just use the File -> Import/Export feature to move favorites and cookies to and from a saved file (e.g., on a flash drive). Saved passwords, though (as in "Do you want IE to save this password?") are harder to get to for security reasons - might need a 3rd party program to do it, especially for IE7 or higher.
For Firefox, you can just back up your whole profile and move it - be sure to note the instructions under "restoring to a different location".
If you want, you could import most of the IE information into Firefox, then you'd only have to move the FIrefox profile. Note that it won't import passwords from IE7 or higher.
As for the 2 browsers being in sync, they won't be unless you force them to - either by manually importing/exporting the bookmarks to and from each browser, or using a 3rd party utility to sync them for you.
