This is what that exe is.

The acrotray.exe process allow you to create pdf format documents from any application. It watches a folder and any files saved into the folder are instantly converted to pdf. If you use the 'watched folders' feature of adobe acrobat you will need this process running for them to work correctly.

You might reach Adobe and check to see about disabling this error.

This is interesting. The first thing I do after installing Acrobat 6 Pro is go to Start - Run - type in Msconfig - Startup tab - uncheck Acrotray.exe and remove it from startup. I've never needed it for the types of PDF files I create.

Expanding on what Augie65 wrote....

Checking in Acrobat Distiller I see under, File - Settings, where you can uncheck the option "Notify when watched folders are unavailable".

If you need this option to work for your pdf creations then you should be able to change the location of the "Watched Folder" in Distiller by clicking Settings - Watched Folders - click "Add Folder" select the folder you want on your hard drive (somewhere in My Documents would be good). Then highlight the folder that points to your floppy drive and click "Remove Folder".

This is all specultaion though since I don't use this feature and is taken from the Help files accessed in Acrobat Distiller.
