Let the installer decide where it goes, as the app is written one way or the other, then leave them there. If you moved any and/or unsure where they belong, then you will need to reinstall them.
Just to clarify - in case you didn't know ... 64-bit Windows installs 64-bit programs in the Program Files folder, and installs 32-bit programs in the Program Files (x86) folder. Installing them in this folder allows Window's 32-bit emulator to properly run the software.

Thank you for your help. So I should go through every program to check 64 bit vs 32 bit and put in the correct Program Files Folder?

I would only fix the ones you're having problems with, and when you encounter one with a problem, uninstall/reinstall it.
