That's a symptom of at least two viruses that were running around a while back. Are your virus definitions up to date and have you recently run a full scan?
Disk Cleanup is good to run but there are folders it misses when it comes to deleting temp files. First you need to unhide hidden files and folders(Windows Explorer, Tools, Folder Options, View)
Then open Windows Explorer, go to C:\Documents and Settings\< >\local settings. In this folder is a temp and temporary internet files folder. Disk Cleanup usually won't empty out these folders and since they are hidden by default you can easily overlook them. Try cleaning that out and see if it helps

Are you able to open MSCONFIG or REGEDIT in the Run box?
