It did not do this in any additional program because it is a USB mouse. I looked for a similar issue on the net and found one that's similar and is caused by a bug in flash or certain buggy websites that use flash.
It's "repaired" for the time being. When I go to the site that causes the issue, I don't have any other tabs open.

The XenDesktopToolbar is greyed out when the mouse pointer disappears. It moves over the windows below the toolbar. To get the mouse pointer back I've placed a Flashdrive in the USB connector. After that the mouse appears in both screens. I could use the XenDesktop Toolbar to change from full screen to window. My screen is mixed up. 15 minutes later the mouse disappears again. I had 2 desktops sessions open and in both the mouse pointer was invisible. The graphics were a mess after this. In a browser there was no text only lines. After a rescan hardware changes on the thin client the mouse appears again. After closing one of the desktops all the graphics turns back to normal.
