I know this is 5 Years old, but if anyone should come across this because they are experiencing something similar, I might have a tip. Take a look at what the Windows HPET (High precision event timer) is. It can cause problems if Windows decides to have it run on the same core as something like Audio processing etc. 

There can be put to hundreds of thousand of calls per second to this event timer, as it is used to calculate time, physics, frame rate counters etc. 

It can be disabled, this will cause the OS to default to the CPU integrated timer which is around 100x  quicker but slightly less precise. Give it a go.
