I had the same problem yesterday and I fixed it. Jus go to the registry key, HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\UnreadMail

and delete the email addresses below it. You can also make it read only so that it will never tell how many new messages you have.

It means is you have unopened messages and not new ones. Some messages will stay unread regardless of you reading them and this could be the reference it is refering to.
