No it's not safe. There will always be small files that cannot be defragmented. Don't be worried about them. It's normal. The reason you are unable to complete the disk check is that it cannot check the disk until you reboot. You cannot run checkdisk with the repair options while Windows is running. It has to be run before Windows loads.
