I had the same issue with my 3100cn at my new workplace suddenly not duplexing properly anymore. I couldn't find any answers online so I started tinkering with it. I kept having the sheets come out the normal slot and not the duplexer and an error code pop up for a paper jam in the fuser that actually didn't exist. I fixed this eventually by removing the fuser. You can remove the fuser by first opening the duplexer cover. Inside you see the fuser. there are instructions for fixing paper jams and 4 blue handles. The instructions show the smaller inside handle being used to remove a paper jam. I lifted these handles to the open position and then open the larger outer blue handles. The outer handles required a bit of pushing to unlock but what this does is unlocks the fuser. You can now remove the fuser. WARNING!!!! the fuser can get to be 380 degrees F so be careful. Do this all with the printer off. I also unplugged the duplexer cable from the back. I turned the printer on let it scream about things open and unplugged. I then shut off, plugged in duplexer, turned on, screamed about fuser, shut off, reinstalled fuser, turned on let cycle and BINGO!!!! things worked properly again.
