I'm not sure which version on EmailXtender Admin guide you have but there is a short piece on 'Backing up an EmailXtender Server' under the 'Maintenance' section of the 4.7 and 4.8 versions.
The information basically states that because EmailXtender always has files open, to get an effective backup these files will need closing. EMC provide a utility on the installation disk called 'exsuspend.exe' that can be used to script a clean shutdown of open files before a backup and then a restart after the backup completes.
There is also a tool you can use to back up your DX configuration to a UNC path\share so you dont have to start over there as well in the event of a disaster. You can also virtualize the EX\DX servers to make recovery even quicker. This is supported on VMWare.
