I would start with having EmaiLXtract Job with Message Detail logging enabled. For every single message its skipping it would tell the reason why its skipping.
Is there any possibility that emails are archived by other EX server ? Why I am asking so is because EX adds few properties to the message to show its archived, if those properties are present then it would not archive those again.
