What version of EX was used to create the old shortcuts?
In EmailXtender 4.6 or greater, the message appears as a normal message (unless the admin has chosen to prepend archived to the subject - version 4.6 only). In version 4.5, the shortcut feature requires that the search plugin be installed. The user will open a message and find a .Nex file attachment. The user must then right click on the message and choose launch. This uses the search plugin to retrieve the message and restore it back into the mailbox.
I ran the shortcut task with restore, but now the Lotus user interfaz display the "No EmailXtender servers defined". It is displayed when I open the file .nex with the application ExNotesShortcut.exe"
The solution was: Name resolution, the client had configured in the search pluging (exsearch) the emailxtender server by IP address, we modify to nameserver and it was the solution.

The old shortcut were created with the same version that is installed now, this version is 4.80.266.
The plugin is installed in the user machine and choose the launch, but it display the same error.
does EmailXtract has a restore task?

Did you run the Domino Journaling Utility installation script on the Linux server?

The solution was:
