I have attempted to reproduce the issue that you stated, however I was able to delete without an issue on the first attempt.
As an FYI, I have attempted this using 4.80.266.
I can understand this behaviour if using cache mode on the client, however I find it interesting that you are experiencing this when not in cache mode.
When you resolve the shortcut, it becomes displayed in standard ipm.note format, and thus should be deleted like a normal message.
Things to look into...
SP2 on Outlook? Any other Outlook addins on Client? Is this something that is happening for all users? Which version of the Search Plugin/Shortcut Addin is installed?
Hope this will assist in pointing you into the right direction.

Thank you for answering. I'll check this after my holidays. First I'm gonna update to 4.80.266 and check if this still happens.

I'm back again. We upgraded EmailXtender but it's still the same.
I tried this from several clients. User Cached Mode disabled. It's always the same.
Maybe we just have to live with that?
