Offline folder management

When I make offline folders "available" it does not keep folder organization in my offline list.  It seems to put everything in one folder.  (I can only access it thru the offline short cut or the view files in folder options.)  Am I doing something wrong with the settings?  Is there andy other software that would allow me to work offline inf the same synco. manner that would address this.
