"Remote Sensor Not Detected"

I received this message after removing spyware from my hard drive, and now my media center does not work at all.  It is wanting me to reinstall it, but tells me that the remote sensor is not detected.  Any suggestions would be greatly appreciated.    (Yes, I have batteries in my remote as that was suggested by a computer store in town).  ???
