FWIW I have problems that I believe are similar, but not as advanced. My machine delays like that at the "Windows is starting up screen." Actually it delays there forever (9 hours the other day). Sadly, I have no idea how to help, but thought you might like a little company for your misery.
I encountered this problem on a pc a client had updated via download . . I took the drive out, salvaged her files and reinstalled XP, with SP2 slipstream and the pc works fine . . in fact, much more nimble according to her. She did have Norton System Works, which I have found causes many more problems than it cures . . I did not put it back on.
My guess is either the system was choked with spyware prior to sp2. Did you follow the procedures

Ok...I'm "thinking" I've fixed my problem, although how it fixed it I'm not sure. AdAware just came out with a new version of their software. When I updated to that version, my freezing problem went away. So far it's been a full week with no freezes at all. Hope this helps anyone else who was having this (or similar) problem.
