I can tell you this much.  The scrolling settings for one decive will impact the scrolling setting on the other device (they use the same registry keys for that information).  Additionally,  at least with older releases of the IntelliPoint software,  the MS software won't load if your optical mouse isn't connected.  That doesn't necessarily mean that you need to re-boot to load it,  you can put an icon for it on your desktop and loaunch it manually after you connect the MS Optical mouse (I used to do this all the time myself).  As for the loss of functionality,  you may be able to resolve that by stopping and re-starting the IntelliPoint software (without rebooting).

I don't know if that will solve your problems,  but I can say that I use the two drivers simultaneously one a ThinkPad and I used to use them on my Latitude C840.

Thanks for the suggestion. The scrolling settings seem to work fine initially, it's just that the mouse functionality breaks after unplugging and replugging the mouse.

What is it that you're relaunching manually? I'm not sure which file you're referring to. Or how are suggesting stopping and restarting intellipoint?

I added a Bluetooth Intellimouse, but did not install any of the software that came with it
as I did not want to lose the ALPS "Glidepoint/stick" Driver's Features.

I have the 'Middle-Click' set to launch the ALPS "Auto-Scroll" and the Intellimouse also
does this (its default was "Next Window"). The speed of the wheel seems to be set as well according to the ALPS settings.

The 'browser, fwd-back' buttons on the IntelliMouse are default to that function, if I wanted
to program those for a different task, I would have to install an Intellipoint Driver.

The "stroke" fwd-back on the Glidepoint work on IE but not on Firefox, but the IntelliMouse
thumb buttons work for either browser.
