I think it would depend on what you are trying to achieve. It also may depend on whether you have users outside of your Virtual desktop environment, if you do, then group policy may be best to fulfil the needs for all your users.
I've seen good results with Mandatory Windows profiles and vWorkspace metaprofiles combined.
With regards to the second question, again it depends on the GPO but vWorkspace profile settings would be applied at log on.
