2 options:
Reboot and as the computer restarts, hold down the CTRL key. Keep it held until a boot menu appears.
Select the Safe mode option. Windows will load with no drivers or 3rd party software.
Then run scandisk.
This process also works well with defrag.
You might still get the odd HDD re-write, but other than that it should run fine.
Otherwise, you can re-boot to DOS prompt and run scandisk from outside windows.

Thanks for your help.
It works in Safe mode, although it´s not very comfortable to do this. Until some days ago I had no problems with scandisk - strange.

If you have closed all applications except Explorer and still have the problem try running scandisk in Safe Mode.
