Adding an IDE Controller and Drive to my 4700

I got a Dimension 4700 (BIOS revision A03) and added an existing UltraATA 133 PCI controller and a Seagate 200 GB drive to it using an open PCI slot.  The drive is jumpered to be a slave.  After plugging it in, everything came up and worked great. I had all of my data from my previous computer and used the drive for a couple days.  Then I rebooted my system.
 
After a reboot, I get an error:
Primary channel:
MYNEWDRIVE            200000MB
Drive1 not found
 
Secondary Channel:
Drive1 not found
Drive2 not found
Strike the F1 key to continue, F2 to run setup utility
 
It is finding my 200 GB new drive from the PCI controller and not finding my on board (original) boot drive.
 
I had the exact same configuration in my Dimension 4100 and it worked.
 
Through trial and error (lots of them) I figured out that if I unplug the new controller and let the computer sit a few minutes.  The system will boot correctly.  And if I plug the controller and drive back init will boot fine and work properly, until I reboot and I get the same error.
 
I looked in BIOS for the boot priority and it says my SATA Hard Drive is "not present".
 
Obviously, I'm in over my head.  Help!!  :-)

Try removing the controller and EIDE drive. Reseat the cable to the SATA drive, and clear the CMOS (go into setup, illuminate num, caps and scroll lock, and press ALT-E until you hear a tone; reboot).

If the drive is then found, boot and run the Dell diagnostics on it.

If I understand your post correctly, you are givig me instructions to get my boot drive to work correctly.  If I remove my EIDE controller, even without reseting the CMOS, it will boot correctly. It is only after I install the controller that it will not boot.  The confusing thing to me is that everything works great until I boot up the second time with the EIDE controller installed.
 
I'm not sure if I did not explain the problem well enough or if you are suggesting that diagnostics on my boot drive might find the issue that is causing this.

With both drives in place, try experimenting with the jumper position on the IDE drive--try the master position for example, since its the only IDE hard drive.

I tried again.  I switched the jumpers to Slave and back Master.  The only way it will work is when configured as a Master(it was originally a Master, I mis-spoke above).  I got the same results.
 
Afer a clean boot without the IDE controller plugged in, I seeded the controller and plugged in the drive.  It flashed the above message during boot, but then it continued and found my on board boot drive.
 
After the next shut down, same error and a hang, then when I press F1,  Invalid System Disk.  It can't find my boot disk.
 
I do have a CD burner and DVD burner on the IDE channel on the board, so there are more IDE devices.  Any more ideas.
