Click Start > Run > type, msconfig > Click, boot .ini tab > Then check all boot paths tab > Click on that and this should delete the choice that is not required > Click apply and reboot system. Check the box, telling Windows not to display that message again, so it will not be displayed in the future.

The second one is the one that does not work. Is there a way to remove it from the hard drive?
Highlight the option you don't want, right click it, select delete and reboot the system.

Did you 'Highlight' the text to be removed first, before using 'Right Click'?

I highlighted the bottom one and then tried to right click it but it would not do anything . I tried to do the same thing on the top one and I could not get it to do anything either.
Click Start > Run > type, msconfig > Click, 'BOOT.INI' tab > Then check 'all boot paths' tab > Click on that and a message box should should open, showing the non-valid operating system, click on 'yes' if you wish to delete it, or 'no' if you don't, close the boxes and reboot the system.
When the system starts, remember to check the nag box, telling Windows not to display that message again, so it will not be displayed in the future.

Other than suggesting performing a 'Clean' reinstall of XP and making certain to delete all the partitions, prior to recreating them.
You could try this:
Right click 'My Computer' > Properties > Click 'Advanced' tab. Near the base of the screen is 'Startup and Recovery' > Click 'Settings' > Remove checks from the boxes 'Time to display list of operating systems' and 'Time to display recovery options when needed' > Click OK.

When I view the boot.ini file using the msconfig command in run, I get the same problem as you... cannot delete any line in the boot.ini file: but...............
I think if you use the following instructions the boot.ini file will open in a text editor and you will be able to delete whatever you want. I used the sysdm.cpl command in the run dialog.
Remember to make a backup and be sure you are not deleting critical info!
SAVE A BACKUP COPY OF Boot.ini
1. Right-click My Computer, and then click Properties.
-or-
Click Start, click Run, type sysdm.cpl, and then click OK.
2. On the Advanced tab, click Settings under Startup and Recovery.
3. Under System Startup, click Edit. This opens the file in Notepad ready for editing.
4. In Notepad, click File on the Menu bar, and then click Save As.
5. Right click in an empty area of the Save As dialog box, point to New in the context menu, and then click Folder.
6. Type a name for the new folder, for example temp, and then press the ENTER key to create the folder named temp.
7. Double-click the new folder named temp, and then click the Save button to save a backup copy of the Boot.ini file.
EDIT OF Boot.ini
To view and edit the Boot.ini file:
1. Right-click My Computer, and then click Properties.

I did a clean reinstall of XP media center 2005. After installing all of the drivers and my programs when I restart the computer I still had the two operating systems to choose from. I went into boot.ini and it showed media center in partition 1 and professional in partition 2. When I clicked on check all boot paths it said that xp professional was not a valid path and do I want to delete it. I clicked yes to delete it and now when I restart my computer it goes directly into windows media center 2005. Thank you very much for all of the information that you gave me on the forum. I also thank the other members that gave me suggestions on what to try.

I did click on the all boot paths tab and it said that all boot.ini lines for Microsoft operating systems are OK.

at a command prompt enter:
bootcfg /query ...to reconfirm the boot entry id you want to delete (it appears to be the second os entry)
then to delete it, at the cmd prompt enter:
bootcfg /delete /id 2
NOTE that you should back up your boot.ini first, and you do this at your own risk. A wrong entry could render your system non bootable.
