Cool.

I just intalled a second (brand new) 160 SATA last week.

All I did, was plug the power cable and SATA cable.  Go into BIOS, and enable SATA1 (or whatever MB plug you plugged HD SATA cable into).  Reboot.  It should now recognize both.  When you get into windows, it will already know what order the HDs are in.  All I did then was download the Maxtor utilities and had the software prepare the hard drive for system.  After that it was done.
 
It may be similar for you.

Will I have a problem since both drives have an operating system on it?

I haven't, because of the settings in BIOS.  It should boot off the primary HD and MBR.
